You can chose the size of domains which you want to predict. In unrestricted case you generally will get a lot of small domains with false predictions having good confidence rates. "Reasonably sized domains" option outputs only domains with sizes similar to the sizes of real domains which were used to construct the profile. "Maximal domains" option outputs only domains which are not subsets of other predicted domains.
